One thing that has me confused is the apparent repetitive options for deleting junk. I am not sure is these settings are correct, or which ones have priority over the others.

This is just my personal opinion, but pop3 is outdated now. IMAP is so much better.

I am not sure if this help you, but I am currently using Outlook as my email provider and I do not have this issue (with anything but spam). The server address I use is: "imap.outlook.com:993 (ssl)". With pop3 you're downloading a local copy of the message and working from that. With IMAP ...
