By default, POP Peeper will only reflect the messages currently in your inbox, so if you deleted them from Yahoo, they'll be removed from PP as well. The caveat to this is if you had previously disabled the option "remove messages not on server" (edit account / Advanced tab), which really isn't recommended either.
Did you check to see if the messages are in your Yahoo's Trash folder?
