Unless you specify a custom app to launch URLs (ie. via PPTweaker), then PP defers to the system default browser. If you haven't overridden the browser app, then Opera may not be setup correctly as your default browser.
If you open the run prompt (WinKey+R, assuming it's still valid for Win8), and then type a URL (e.g. http://www.poppeeper.com/" onclick="window.open(this.href);return false;), this is the equivalent of what PP does to open the link; does yours run Opera or IE?
Opera is set as the default browser ! (opera .. settings ... default browser)

You may still want to fix the problem with your default browser. What I would suggest is that you open IE and set it as the default browser and then go back into Opera and set it as the default browser. Then do the Run test again and see which one it opens. If it still opens IE, then it may be a problem with Opera -- they may need to change something for it to work correctly as the default browser in Win8.
You previously said that using the 'Run' command opens IE -- this means that Opera is not correctly set as the computer's default browser, and that's why PP is not using Opera by default.
