When you say that "only some are saved in the sent folder" are you saying some account(s) do save to the sent folder and some account(s) do not as opposed to talking about one specific account that sometimes saves sent mail to the sent folder and sometimes does not?
I'm assuming the former and if so what is the protocol (IMAP, POP3, Webmail) that you are using for the accounts that are not saving sent messages?
If the account(s) are using IMAP or POP3 then as of now POP Peeper does not currently support this feature in regards to IMAP and/or POP3. That said, it is my understanding that eventually the next major POP Peeper upgrade will likely include this feature for these type of connections (a limited beta release with this function may be soon however).

The 'outbox' is temporary -- it's for messages that are queued for being sent. Once a message has been successfully sent, it is removed from the 'outbox' folder. So it's not unusual for the 'outbox' folder to be empty.
Are you sure that you're using POP Peeper to send email? If you use another email client (e.g. Thunderbird, or webbrowser, etc) to send the email, then POP Peeper cannot save those messages. Just to make sure -- edit the account in question, select the "Send Mail" page and check if the 'send option' is either 'smtp' or 'WebMail'.

Thanks for the additional clarity, so you are not talking about syncing sent messages with the Email Client but rather sent messages via POP Peeper are apparently not getting displayed in the "Sent Mail Viewer" window (via from the Main PP interface; "View">"Mailbox">"Sent" or "View Sent" button on the toolbar if you have that button).
I just tested this and have no problem getting the sent message displayed in the PP interface.
The messages will only reside in the "Outbox" as long as the message has not been successfully sent. Once a message is successfully sent then it should reside in the "Sent" folders for the specific account.
To answer your question regarding the file type, yes they are .eml files.

One experiment you can try -- after verifying that you are in fact using PP to send messages (in case you missed it) --
1) Using Windows Explorer, open the 'Sent' folder for one of the accounts which isn't saving messages
2) Right-click on some empty space and go to the "new ->" selection where it will usually show you some common file types (e.g. new "contact", new "text document", etc.)
3) Try creating a new "text document" (if it's in the list); delete it if it was created

Please take a look at what this specific accounts "Send option" is set at in the "Send Mail" interface.

Ok, I have an experiment for you:
1) Temporarily disable POP Peeper's Auto-check process so that it doesn't prematurely send your (upcoming) test message:
- On the main window, click the green button on the bottom-right; it will turn red to indicate auto-check is disabled
2) Compose a new test message to yourself
3) Use "Send Later" instead of "Send"
-> "Send later" may be on your toolbar; but if not, it's under the "File" menu
4) Select the "Outbox" folder in PP to make sure that your message appears there
5) Use Windows Explorer and verify that the file exists in the Drafts folder; e.g.
C:\Users\[USERNAME]\AppData\Roaming\POP Peeper\[ACCOUNTNAME]\Outbox\
** does the file exist? (check the timestamp to make sure that it's brand new; theoretically, it *should* be the only file, but let us know if there are other files present in this folder)
6) Go back to PP and open the message from the Outbox folder
7) Now Send the message and wait for PP to successfully send the message
8) Go back to WinExplorer
** verify that the file no longer exists in the "Outbox" folder
9) Go up a folder and then into the "Sent" folder
10) Sort by the "date modified" column
** verify that there's a new file here representing your sent message

It sounds like the message was successful at each of the Sending "test" stages --- correct? It would be very convenient to be able to go to the sent folder in C:\Users\[USERNAME]\AppData\Roaming\POP Peeper\[ACCOUNTNAME]\Outbox for each account from within the GUI instead of going to C:\Users\[USERNAME]\AppData\Roaming\POP Peeper\[ACCOUNTNAME]\Outbox

With that in mind --- there is not any reason any other sent messages would not do the same exact thing -- that is perform a "Send Message" in the same manner as this "test" you did.
The next time you send a message using PP that does not end up getting displayed in the "Sent Mail Viewer" interface (refer to comments on this below) -- which is what I'm assuming is the intermittent issue that you are having --- then check to see if the message resides in the PP "Outbox" (again refer to comments on this below). If the message does reside in the PP Outbox then there is probably an error involved -- so please report back to us what that error is (this is the way it works in the event an attempt to send a message fails for some reason).
If the message that does not end up in the "Sent Mail Viewer" and is also NOT in the PP Outbox as well -- then please report back to us as much information as you can regarding that sent message but be sure you DO NOT include any personal/private information (notice that I redacted private information in my screen-shots) when you do. Or if you have more details on a message that you have previously sent that did not end up getting displayed in the "Sent Mail Viewer" window of PP then please provide as much information on that message as you can again without divulging personal information. That is all I can come up with, other members of the the Esumsoft Team may have more to say about this as well.
As to your comments regarding the steps taken to do this "test" in regards to using a GUI to see the message in the Outbox this is presumably one of the steps you took for the "test": "6) Go back to PP and open the message from the Outbox folder".
To clarify, messages that are held in the "outbox" (for one reason or another) can be observed here (in the main PP interface): The message resides in the PP Outbox because the "test" message was using the "Send Later" option [Notice step: 3) Use "Send Later" instead of "Send"] in the "test" instructions. Also in the event that an error occurs when sending a message then the message will end up in the PP Outbox as well instead of getting successfully sent.
Once messages are successfully sent of course as you know the sent message can be observed in the "Send Mail Viewer" window ("View">"Mailbox">"Sent" or clicking on the "View Sent" button on the toolbar if you are including the button in your PP setup) as such: Does this clarify your suggestion regarding the use of a GUI?

(I'm sure it's just a typo and I wouldn't even mention it except that there *is* a way to get to the 'Sent' folder, but not the 'Outbox' folder)

If you can find a pattern as to when or why PP isn't saving messages, that would help out a lot. As it is, I can't say I've ever seen this before or heard anyone else report it, and I can't think of any reason why it would selectively save messages (unless you're running out of disk space or disk quota or something...).
