I don't save any email to computer, if I save it I move to folder which is on web.
When I search for a folder to move message I have several folders that are no
longer on web site but show as an option to store messages and I can not delete
them. How can I delete these folders to clean up my storage area?
Most of these folders show as delete folders.

Can you provide more information? Specifically, what are the location (full path) of the folders that you're trying to delete?
POP Peeper doesn't save deleted messages by default, but it's an option on the "Storage" options page. But these are just simple .eml files that Windows should have no problem deleting unless something else is using them for some reason.
