PoP Peeper with proxy and VPN

I looked quickly and didnt see any help on my question so here goes....

I been using a proxy with utorrent and it works well but I been told that the socks5 proxy I been using is just masking my where my ip address is and that the connection is not encrypted which has been fine for my purposes but now I want to just use my VPN and that has caused problems in the past because it also reroutes PopPeeper and I get all kinds of warning about all my emails accts have been hacked.

How can I use my VPN and PopPeeper at the same time while avoiding that problem? Thanks

Is there a specific type of email account that causes those warnings? e.g. GMail? And I assume that these "warnings" come via email? Or is it an error that POP Peeper reports?

I have been using Pop Peeper with my VPN with a hotmail, verizon, and 3 gmail accts and their working fine as I already deleted my old warnings and so far no warnings so hoping whatever problems are gone will update here if any problems arise.
